Membrane Protein Complexes in E. coli

List of all membrane protein complexes in Escherichia coli, strain K12, that are listed on Complex Portal. For complexes where the stoichiometry of one or more protein was unknown, various different cases were modelled and what was considered most plausible is displayed here. In these cases, the stoichiometry is listed on the card. Note that some predictions do not align with the stoichiometry given on Complex Portal.

Click the accession code (CPX-0000) to view the Complex Portal entry. Clicking the image of the complex opens the Mol* interactive viewer in a new tab. Within this, the structure with and without the signal peptide can be viewed (if applicable), as well as the structure placed within a membrane; these can be toggled in the ‘State Tree’ on the left-hand-side menu.

AlphaFold confidence scores, ipTM and pTM, are displayed; AlphaFold pLDDT colouring can be seen in Mol*. The Download button fetches the complex together with its MemPrO and CG2AT membranes.

Inner Membrane Complexes

Tol-Pal cell envelope complex (inner membrane component)
CPX-5782

Tol-Pal cell envelope complex (inner membrane component)

With 5 copies of tolQ, 2 copies of tolR, and 2 copies of the transmembrane domain of tolA

ipTM 0.7   pTM 0.73

YiaMNO tripartite ATP-independent periplasmic transporter complex
CPX-4681

YiaMNO tripartite ATP-independent periplasmic transporter complex

With 1 copy each of yiaM, yiaN, and yiaO

ipTM 0.79   pTM 0.8

Frw fructose-like enzyme II complex
CPX-5994

Frw fructose-like enzyme II complex

With 4 copies each of ptsA and frwB, and 2 copies each of frwC and frwD

ipTM 0.5   pTM 0.54

No inner membrane complexes match.

* ipTM and pTM scores calculated as an average of their two parts (complexes too large to model as one AlphaFold prediction). In all cases, the two parts’ scores were fairly similar (difference < 0.2) and so an average was deemed acceptable.

Outer Membrane Transport Complexes

These complexes include a transporter protein sitting in the outer membrane, and a complex of proteins in the inner membrane. Their inner membrane complexes are all the same: 6 copies of exbB, 3 copies of exbD, and a single tonB which spans the periplasmic space (first card). The remaining cards show the outer membrane transporter proteins.

ExbBD-TonB complex
Inner membrane

ExbBD-TonB complex

6 copies of exbB, 3 copies of exbD and a single tonB

ipTM 0.63   pTM 0.66

No outer membrane complexes match.
